I am a doctoral student.. i have collected data from teachers about their perceptions on principal and vice principal on the same items..implying that for each item one respondent had responded for two individuals i.e. Principal and vice principal….my confusion is that how to do factor analysis on this scale where in i have two responses for each item….

Run the factor analyses for principals and vice principals separately.

Right, you should run the FA separately for principal and vice principal. But you could also run a single FA on all items in order to check whether there is one dimension capturing something “school leadership evaluation”.
